We then integrated the 14 healthy datasets, and saw that some methods were too harsh, making rare cell types undetectable. Others did not remove batch effects well. We used scIB nature.com/articles/s4159… to score the integration quality of 12 methods; scANVI did best (4/21)

Unfortunately, in the #scrna seq world, many things are kept "secret" that shouldn't be. Did you know that in addition to free open-source tools like STARsolo, alevin-fry, & many others, there exists a widely-used, closed-source tool, CellRanger, for preprocessing such data? 1/2
